The vocabulary words start with bellum,i / donum,i and so forth; but the nominative plural ending is an a, not an i (nom. pl. for bellum would be bella, not belli). This is confusing to me, expecially compared to lesson X (for example, the nom. singular and plural is mundus, mundi.)

Do you know why the vocabulary words for lesson XI are learned with the i ending instead of the a ending? It seems that they should be shown as bellum, (bell)a, donum, (don)a, telum, (tel)a etc.

The second form is not the plural; it's the genitive singular. The genitive is listed because it's the form you turn to to determine what declension a given noun belongs to.
